The key is accessing Magister Dallis' cabin and obtaining the Ancient Empire Songbook.
Begin by searching the bodies on deck. A Sodden Diary on a magister's corpse provides a password for a stateroom door. A skill check on the northern stateroom door also reveals this password. You'll also need a Strange Gem, found later.
Use the password (from the diary or skill check) and the Strange Gem (obtained from Bishop Alexander's regalia after interacting with him in the ship's quarters) to unlock the Portside Stateroom door.
Inside Magister Dallis' cabin, locate the Ancient Empire Songbook on a pedestal. Reading it reveals the song needed to move the ship. It's advisable to speak with all NPCs before proceeding, as interactions become unavailable once the ship sails.
After acquiring the song, interact with Malady on deck. She'll request you sing to the ship. Find the dragon figurine to the west and use the song. This will initiate the ship's departure. Be prepared for a challenging battle immediately afterward. Ensure your party is adequately prepared.
